Established 1971 under the 1968 law reforming higher education as one of the new Universities and replacing the former Université de Besançon founded 1422 at Dole and transferred to Besançon 1691.

The University was suppressed by the Revolution and replaced by Faculties of Science and Letters and School of Medicine. Reconstituted as university 1896.Université de Franche-Comté was member of the COMUE Université de Bourgogne Franche-Comté (Community of Universities and Establishment) – Décret n° 2015-280 - 11 mars 2015.

Since 1 January 2025, the EPE (Public Experimental Establishment) Université Marie et Louis Pasteur replaced the ComUE UBFC and the Université de Franche-Comté (UFC)
